This problem could be related to the Twitter worm that surfaced over the last weekend but Twitter has deleted all tweets from my account that were written during the last three days.
Deleted Tweets can be recovered
Though the messages have been removed from my twitter profile, you can still retrieve a copy of the deleted updates from the Twitter Search page as in the following screenshot.
Luckily, the permalinks of all deleted tweets are still valid so any links pointing to your Twitter updates won’t break. For instance, this sample tweet is erased from my profile but it continues to exist as before on Twitter.
Update: Looks like I am not the only one affected due to this mass but silent clean-up happening at Twitter. They should have at least informed us beforehand.

The cleanup is related to the Mikeyy and stalkdaily.com affair…If you got infected (like I was, nearly) expect tweets getting “cleaned up”…

Yeah, they had an official post about it. None of the tweets are lost, they’re just having some problems and it will be back to normal soon.

I noticed the same problem last week, my updates from the last month or so disappeared.
I haven’t checked yet to see if they are back.

They’re not deleting them in fact, they’re just not shown as linked to your profile. I’ve encountered this problem multiple times with varying amounts of tweets (from 24 hours worth to my entire timeline). It’s an ongoing problem with their database.

My tweets were gone… since April 1st.. I thought it was an April Fool’s joke.. later I realized, it was much serious issue!!

I noticed the same thing last night. My tweets on Monday and over the weekend are missing from my profile. To my knowledge I was not impacted by the worm so I was surprised to see my tweets removed.
I know twitter needs to “clean up” from the worm but do agree they should communicate what that means and how users may be impacted.

Thankfully I got my tweets back. But strangely, their source is changed. Also, there still are some inconsistencies regarding dates of tweets.

It is what I have been concerning as many of my tweets disappeared without notice. At least, there is one person like you talking about this.
