Normally, one would use MySQL in conjunction with PHP.
However, as you're looking for a native XML DB, take a look at http://edutechwiki.unige.ch/en/XML_database for more.
Apache XIndice is thought to be the most popular option at the moment - http://xml.apache.org/xindice/
